We own a house that has been converted into 2 flats. If we join to the 2 flats together to recreate a single house (as the building would have originally been) then do the Permitted Development rights apply to the new house?

Yes, subject to the de-conversion application being approved and subject to the property not being listed or situated within a Conservation Area, you will reattain your full Permitted Development Rights.
